External light maps and coloured lighting

I am begining to work with external lightmaps for my msg map.
So far I have to say, I am very happy with the results.
I have come across one issue I have not seem reported before though.
My map makes use of coloured light ents, and for some reason my soft pastel blue is showing up as electric blue in the lightmap.
Its not a major issue as I can play about with the saturation in my paint app.
I'm using the shader set out in the smoking gun tutorial, my light compile settings are -fast -filter -patchshadows -super 2.
Any ideas what's going on?
