You wipe off most of it. You just rub in enough to make the surface more even. It's probably just the oil left behind or something.
It's like why we use thermal paste to fill in the tiny gaps between the HSF and the CPU IHS. If you've ever removed a HSF, you'll notice that it looks like the thermal paste is all gone in the center, but it's just that it has filled in the gaps and any excess has been forced out to the sides.
