I'm not sure of the exact problem either, but I've dealt with q3map2 randomly deciding it's not going to work anymore. I have a feeling it has to do with reading in the .map file correctly but....I'm really not sure. What I've done to work around this issue is to delete my quake 3 folder, radiant folders, and q3map2 folders...and just reinstall them, 9 times out of 10 that'll fix it for me. It's why I now have a flash drive that contains a "last known good" copy of all of the above. I just copy, paste, and the problem goes away. I imagine it means there has to be something in there that shouldn't be....but it'll take someone with a lot more experience than I have to find out exactly what it is.

*edit

yeah, my dedicated compiler was starting to exhibit that weird problem where lava isn't treated like a surface that emits light, or is a liquid and it was messing up all of my compiles.....so I just deleted my whole quake 3 folder, copied in a working version from another drive, and now it's fine. *no idea* what the problem was, or how it seemed to spread from my mac's OS X partition to the Windows partition, then to my compiler...but...nuking everything and re-feeding clean data seems to work, so whatever.

Isn't a .lin file used to show Radiant where there is a leak in the map? Maybe if you fixed the leak it would fix this. Seems odd though.
