Metroid Prime and Echoes.
Do NOT discount Pikmin 2 because it looks like a "Kiddy's Game".
It's serious RTS with utterly fantastic multiplayer.
If you've not got the DC version and you're a glutton for punishment, the fantastically hard Ikaruga is well worth a shot.
F-Zero GX is brilliant and should not be missed, although again, it gets BASTARD hard.
MUCH harder than F-Zero X on the N64.
Even though you're not a RE fan, seriously consider RE4. It's not your typical RE, and I would say is probably the best game on the GC.
Finally, you either love it or hate it, but I would highly recommend Killer 7.
Limited replay value and simplistic gameplay, but it's one of the most stylish games I've ever played and the story and characters are just so deep and involving that they go some way towards distracting from the on-rails gameplay.

Metroid Prime (both of em, but the first one is best IMO)
I personally thoroughly enjoyed Mario Sunshine as well.
And Zelda - there is a new one coming out soon that looks to be a little darker than the rest.
edit: Do they make God of War for the Cube? GAWD I loved that fucking game.

In order:
1) Resident Evil 4
2) Zelda: Wind Waker
3) Metroid Prime (back tracking alert though)
4) Eternal Darkness
5) Paper Mario
Viewtiful Joe is also cool. Some of the later levels kind of suck, especially the ones that reuse the same bosses you've fought before. Not sure how the 2nd game compares to the first. Ace game for a platformer though.
Pikmin 2 too except the caves get sort of annoying, there are too many of them.
Then you have Animal Crossing, a cult kiddy game that evolves around...nothing, really, just living in this town. Sort of like Harvest Moon on crack.
