I gotta say, that's shaping up really well, let me know when you want someone to test with again. I love the lighting on the plants.

First, do a backup of all your work.

I don't know about Hammer to say for sure, but if you have a previous version or even a blank map, is it possible to open up 2 instances of Hammer and copy & paste things from your current map into your old one? If you can copy and paste things a bit at a time and then test with every move, you might be able to leave the issue behind or eventually trace the problem.

You can do the binary search method of deleting half of your work and seeing if it fixes things. If not, delete the other half. Then delete half of that, and work your way down, you'll usually trace your way down to the problem. This is what most people do when they come up with a weird phantom problem like this.
