What's the best way to set one up?
What do you mean? just setting up for your network?

WRT54G (latest revision), WRT54G (older ones) or WRT54GL?
The latter two I would probably flash with DD-WRT firmware for more advanced options.
First of all, change your user name and password. Just make sure you don't forget it either. (sticky note on bottom of router.)
You will want to enable WPA or WPA2 encryption. WPA is good enough for most cases since some wireless cards may not support WPA2.
If you are more of a security nut, you can disable SSID broadcast to prevent other people from seeing your router.
Furthermore you can block all other devices except the ones installed inside your computers by restricting MAC IDs.
You may need to manually forward ports on the firewall for certain applications.

if you are considering flashing DD-wrt ( and i would highly recommend it! ) Follow the instructions on there wiki to the T, There is a chance that you can "brick" the router and its rather annoying to get it working again.

I'm looking to get a wireless router for home use. Which of the WRT54 variants (WRT54G/WRT54GS/WRT54GL, etc.) would you recommend? If I get one I plan to use third party firmware. Get the GL, they are all basically the same once you Flash the firmware on them.. but the GL is by far the easyest to flash and get running.

I have one of the iterations of these routers and it's giving me a good deal of hell with my wifi connectivity.
Cuts in and out frequently, not quite bad enough to shitcan the thing, but bad enough to annoy me in a subtle but building manner.

which model? are you sure it's not your wireless nic? have you updated the firmware with linksys' own?

It's not the nics (all 3 of them), it's the router
Also, i haven't touched the firmware, i'm pretty sure it's the same model mentioned here, same generation but possibly an older revision of that generation so their might be minor hardware differences and older firmware.

i would highly recommend hitting linksys.com and updating the firmware.

Well I got my WRT54GL a few days ago, installed DD-WRT right away and I have been running without a hitch.
Massive Quasars, I'd recommend trying DD-WRT firmware, and increasing the Xmit power which should help your signal strength. I found the installation process to be easy, but obviously read the documentation to make sure you don't brick your router.
BTW, does anyone have other useful tweaks to try? I have enabled WPA + AES, increased the Xmit power, and changed the passwords, tried to use mac filtering, but my laptops had trouble connecting

mac filtering is a bit lame anyway. don't bother. easy enough to spoof.

do not flash your firmware wirelessly unless you wish to raise the brick factor tenfold. always be tethered.

Didn't do all that much, some improvement perhaps, but not to the level I expect from this router.
Whereas my old D-link is solid over wireless, even though it's 802.11b.
