It will phase out AGP, infact, its already begun. The new nVidia cards dont come out in AGP.
Theoreticly speaking, there is a major peroframce difference between the two. However, real world performance would state otherwise, ie barly any better.
Some might say we haven't fully utilised the power of AGP 8X. I remember there was loads of hype from 4x to 8x, but there was only about 2%-3% difference between the two.

PCI and PCI-Express are two very different interfaces. For a start PCI-Express is bi-directional.
